I've been using this app to create a download list for a while now. But recently, I noticed that it skips all Restricted entries. Yes, I have ensure to say yes when it asks for my log in but the problem still persists. Is there something I need to change to ensure the Restricted fics are still downloadable?

You're not the first person to report something going on with login - I don't know yet what the problem is, but I'm planning to look into it. Sorry about that! If/when I manage to fix it, I'll try to tag any issues (including this one) that mention it, so you should get a notification
